Internally, I doubt that knowing Dooku was a Dark Sider would effect the Order much, basically for the reasons you outlined. On the other hand, I think knowing he's a Sith would ramp up the internal paranoia exponentially. Anyone can fall due to their own personal weaknesses or whatever, but the Sith are a whole culture, one the Jedi were supposed to have destroyed. If Dooku being a Sith was common knowledge, Jedi would want to know how long he'd been Sithing, who recruited him, if he had disciples within the Order, etc.
Personally, I think the knowledge that Dooku was Dark, a Sith, etc. by the general public would have a pretty profound impact on the public's perception of the Jedi Order. I mean, it was bad enough that they'd basically raised and trained a traitor to the Republic, but an evil wizard? I'm sure the Separatists would just dismiss that as Republic slander and propaganda (and maybe some people in the Republic would too), but I'm sure that some people who bought it might start to question the Order as a whole. Taken in that light, it makes sense people were so willing to believe the Jedi were evil traitors who needed to die.
